...and that's all ya need to do! Use a round ball grinder bit about 1/8" in diameter or so.
Here's a tip - run the rotary tool at the lowest speed possible. It's easier to control and there will be less chance for accidental slipping.
Go slow until you get the feel of the job, it's an easy task. You can trim away some of the excess clear plastic from the window insert before re-installing it.
A small dab of white craft glue on the underside of the roof will hold it in nicely, and any excess can be wiped away with a damp cloth.
STAY AWAY from using model cements or CA glues ("crazy glue" type products). You'll make a mess of your new paint job and windows with that stuff!
